The purpose of this workshop is to tear back the complexity behind single cell analysis. Participants will learn practical skills for analyzing single cell datasets and develop a conceptual understanding of the machine learning foundations behind each method. Participants will also receive an introduction to emerging trends in single cell analysis such as deep learning.

All attendees of this training program will have full access to the Single Cell Congress: Asia taking place the next day

Course Programme

DAY 1

DATA IMPORT AND QC

  • File format and read-in methods (sparseMatrix vs. Matrix benefits)
  • Download from public repo and read into as Seurat object
  • Gross QC (special note on ambient RNA for single-nuclei data)
  • Multiplet removal (using scDblFinder)

DATA PROCESSING AND VISUALISATION

  • Standard pre-processing (Data normalization, hvg, scaling, PCA, UMAP)
  • Visualization (FeaturePlot, plot_density) & databases for markers
  • Clustering (choosing number of PC, resolution, DimPlot)

DAY 2

CELL TYPE ANNOTATION

  • Differential expression between clusters (FindAllMarkers)
  • Cell type annotation (DISCO, RCAv2?)
  • Cell type specific QC

WORKING WITH MULTIPLE SAMPLES

  • Read in multiple samples and augment the metadata
  • Differential expression (FindMarkers vs. DESeq2)
  • Checking for batch effect and data integration (Seurat, harmony)
  • Overview of downstream tools (Cell Chat, GRN, trajectory) and conclusion
